Riku didn't want others to see the darkness within him and used the blindfold to keep his dark powers in check. Taking it off was a symbolic way for him to surrender to his darkness and take on the form of Ansem.

^ That. And when I heard Mickey say the, "His eyes couldn't lie" line, I always thought it was to hide his weakness and to keep his eyes from betraying him if he did have to lie or something. .w.;;;

He was afraid to expect the darkness in his heart and he didn't want to believe what he had become, sorta like terra in a way.
